About this How-To:
Adding a short shifter will reduce your shift throws by about 50%. Here is an install of the Neuspeed short shifter on a 6th gen. Civic hatch. The install will also work with any 5th or 6th gen. Civic. The Neuspeed short shifter is one of the highest quality kits and is worth the extra money over cheaper short shifters which do nothing but lower the shifter position. It also comes with urethane shift bushings.
 
Tools Needed:
Socket Wrench
10mm Socket
14mm Socket
16mm Socket
Phillips Screwdriver
Long Extension
Hydraulic Jack or a set of ramps

Same for all 'D' Series 92-00 engines.
 

Start by putting the car up on ramps (Or jack it up if you don't have ramps). Remove the shift knob, if its stock, then it will just unscrew off the shifter. Remove the screws from the locations shown in the picture.

Remove these four screws also. Note: if you have an armrest, you will need to remove two additional screws, there is one on either side toward the back.
This rubber cover will just pull off. 
Remove the bolt connecting the shift linkage to the transmission.
Now remove the two bolts shown far right on the picture, then remove the bolt that connects the shift bar to the shifter (top left/bottom middle arrows). You now have two options. If you have a Civic that has the catalytic converter on the exhaust manifold, then you can just remove the shift linkage from the car now. If you have a Civic which has the cat. converter right under the shifter, then you will want to either unbolt the cat. from the exhaust manifold and then remove the shift linkage (my suggestion), or remove the two screws that hold the shifter in place (bottom left/top middle arrows) and then take out the linkage and shifter in two pieces.
If you have not yet removed the two bolts that hold the shifter in place, remove them now. 
Transfer the rubber part that is on the ball of the shifter over to the new shifter. the two rubber washers that come off the end of the old shifter where the shifter connects to the shift linkage) must be reused on the new shifter.
If you have the urethane bushings, install them now. The two half's go on one end with the metal insert. The other end is pretty self descriptive also. (Pull the old one off, pop the new one on).
reinstall reverse of removal. There have been some reports that this or any short shifter may rattle against the exhaust. If this happens, you can bend the exhaust hangers down a little or buy longer rubber hanger replacements for any auto parts store.
